First, please try adding another media file to one of your cards, and then sync again. This will cause Anki to rescan for any changed media.
If media is still not being uploaded, please ensure your system is not stored on a vfat/fat32-partitioned drive, as Anki is not able to track media changes on such drives (http://ankisrs.net/docs/manual.html#_media)
