Broken sync with Ankiweb since update

I've been using an old version of Anki for a long time, finally in February I was forced to upgrade (to version 2.1.19). Before I was using a special python script to decorate cards and setting usn field to -1 in order to sync the changes. Everything worked just fine. After the upgrade there were no problem either, but once I applied the script, the sync seems to be broken: each time the desktop version of anki downloads almost half of the whole collection and it takes a long time to complete syncing (it's easier to force a full sync, actually). Would love a piece of advice on how to fix this problem, losing 20 000 cards would be a tragedy for me.

If you modify the database outside of Anki, I'm afraid it's up to you to debug any issues that causes.
